Find the Fifth Sage

The quest unlocks after defeating Phantom Ganon in Hyrule Castle and then speaking with Purah at Lookout Landing.

Link can travel to Kakariko Village to speak with Paya and Tauro. This will begin the Secret of the Ring Ruins.

After traveling to the Dragonhead Island and finding the Zonai Relic, this will complete the Secret of the Ring Ruins quest, while unlocking the Guidance from Ages Past quest.

After completing the Guidance from Ages Past quest, Link is advised to speak with Purah at Lookout Landing. Speaking to her will conclude the Find the Fifth Sage quest.
Camera Work in the Depths

After activating the Lookout Landing Skyview Tower, Link will be able to speak with Josha and Robbie at Lookout Landing. Josha has an image of a figure from a piece of slate that came from the Depths. She wants to know more about it, but Robbie won't let her venture into the depths. Instead Robbie is going to go investigate and has asked Link to join him. Josha will give Link some Brightbloom Seeds and some Arrows so that he can better navigate the Depths.

Travel to the Hyrule Field Chasm, south of Lookout Landing. You'll find Daval glancing down into the depths. Jump on down and as you get deeper, carefully using the Paraglider to glide down. At the Depths, Link will find Ponnick, a member of the Zonai Survey Team who helped Robbie down here. However, before he can do anything, Robbie went deeper into the Depths and Ponnick lost track of him.

From the Chasm, use Brightbloom Seeds to navigate the darkness. Link can travel southeast a bit to reach the Nisoij Lightroot. Activating it will brighten up a good portion of the area, making it easier to see. Next to the lightroot, the Note on the Table written by Robbie can be found. It encourages Link to use Brightbloom Seeds to see and guides Link to the west, where Robbie can be found. From there, Link can travel west to a small camp fire in the distance. Next to it is another Note on the Table, which is from Robbie.

From the Note on the Table, Link wants to travel directly west. Another Lightroot can be seen in the distance. Along the way, Link will encounter a variety of enemies that he can either battle with or run away from. Use Brightblooms to eventually reach the Lightroot and activate the Iayusus Lightroot.

Robbie can be found at the small campfire, right next to the Iayusus Lightroot. Speak with him and he'll upgrade the Camera on the Purah Pad. This will also unlock the Hyrule Compendium.

Pull out the Purah Pad and take a picture of the Statue with raised arm. After taking a picture and showing it to Robbie, he'll be satisfied with it. Robbie will return to Lookout Landing and asks Link to join him there soon.

Return to Josha and Robbie at Lookout Landing and show Josha the picture. As a thanks for going on this journey, Josha will reward Link with five Zonaite.
A Mystery in the Depths
While Link can undertake most of the requirements of the quest without formally unlocking it, including obtaining Autobuild, to unlock the quest itself and the events in Lookout Landing he must complete both the Camera Work in the Depths quest and at least one dungeon.
Josha asks Link for help with another investigation. She mentions that more fragments have been found by the Zonai Survey Team. She mentions that there are a whole series of statues in a row that look like the Statue with raised arm that we previously found, with each statue pointing from one to another. They eventually lead to a temple and she asks Link to investigate. For the search, she will give Link ten Giant Brightbloom Seeds and ten Arrows.
Warp over to the Iayusus Lightroot, which is the location right next to the Statue with raised arm that was found during the Camera Work in the Depths quest. There are tons of these statues here, one pointing to the next, and so on and so forth. Follow them one after another. You may reach the darkness, and if so, be sure to activate the Nihcayam Lightroot along the way.
Along the way, Link will cross paths with an enemy Frox. This massive enemy will try to gobble Link up and occasionally will try to jump and land on him. Keep your distance and shoot an Arrow at the Frox's eye. Then jump on its back and strike the Ore Deposits that are found here. Repeat this process until the enemy has been defeated, and then continue onward, following the statues.
Once in the dark, Link will need to use Brightbloom Seeds to illuminate the path, but just keep following the seemingly endless statues. Along the way, Link will encounter a few Bokoblin bases. Eventually Link will arrive at the Great Abandoned Central Mine.
There are two suspicious characters simply referred to as Researchers at the mine. Examine the symbol to awaken the Steward Construct who will activate the Autobuild ability. Fix the vehicle on the Round Pedestal by adjusting the missing wheel. For the Square Pedestal, use the newly acquired Autobuild to fix the vehicle.
Master Kohga will appear and a battle will ensue. Move to the side to avoid Kohga's vehicle and then shoot him with an arrow. While he's stunned, run over and slash away with a weapon. As Kohga begins to lose some of his health, he'll add more objects to his vehicle, making it harder for Link to attack him. First he'll add a guard to the front, and then ones to the sides. Keep battling until he is defeated. Kohga will flee, mentioned that he is off to the Southwestern Abandoned Mine. This will begin the Master Kohga of the Yiga Clan adventure.
As a reward for beating Kohga, a treasure chest will appear containing a Huge Crystallized Charge. Speak with the adjacent Steward Construct to acquire the Schema Stone, which contains the design for a Fanplane. Build a Fanplane and ride it straight ahead to the Lightroot in the distance. Run over and activate the Koradat Lightroot.
Return to Josha and speak to her and she'll reward Link with another Schema Stone, this one containing the schematic for a Hot-Air Balloon. If Link did not unlock the quest before obtaining Autobuild, she will also give him the arrows and Giant Brightbloom Seeds.
Josha will then task Link with using Autobuild to repair the broken Hot-Air Balloon at Lookout Landing. Use Autobuild to build and Josha will thank Link by giving him a Large Zonaite.
Secret of the Ring Ruins
In Kakariko Village, Paya, who is shown as the new chief, is investigating the Ring Ruin floating above the village. Alongside the chief, is the Zonai Survey Team's leader, Tauro, who is contemplating how to get inside the ring to find a stone tablet matching the one in the other four. However, they are stymied by an order from "Princess Zelda" not to touch the floating Ruin, and Calip prevents Link from getting close.
After finding the "Zelda" who gave the orders was a puppet of Ganondorf, Link explains this to Paya and Tauro. Excited, they realise the order was never valid, but are not sure how to get in non-destructively. Using Ascend, Link finds his way in, and with a picture of the tablet goes back to the ground and shows it to the team. After deciphering the tablet's writing, they are led to the Dracozu Lake in the Faron region.
A mural on a wall inside one of the ruins near the lake's head reveals information regarding an outfit, and putting a Zonai Charge on a shrine as a sort of tradition. Link picks up the Charged Shirt from a Zonai treasure chest in the room with the mural, and Charged Trousers & Charged Headdress in two similar rooms blocked by sediment and vines, respectively, along the winding river. Upon arrival at the ruins at the dragon river's tail, he wears the Charged Set, then places the Zonai Charge on the altar. The ruins begin to react, with eyes of various dragon statues beginning to glow green with thunder rods raising from the statues. Lightning strikes them, and it clears up the heavy storm above the region, which was once obscuring a series of sky islands in the shape of a dragon known as Thunderhead Isles.
When Link makes his way up to the islands, depending on which way he goes - Recalling Sky Debris may let him go directly to Dragonhead Island, the ultimate destination - he may have to go from island to island in the Thunderhead Isles chain, which still has stormy weather, using Ascend. Going through this path means defeating numerous enemies along the way including a Flux Construct III. At the end of the path, he finds Dragonhead Island, lower than the Thunderhead Isles and now with clear weather, with a building containing Joku-u Shrine, as well as a Zonai-style mask. Touching the mask, he hears a voice of a woman calling out to him referring to him as the "Chosen protector of Zelda" and the mask fires a green beam of light towards the ground for Link to follow, ending the quest to pick up with the Guidance from Ages Past quest.
Requirements
The quest branches off of the Find the Fifth Sage quest, requiring completion through the story up to said point including the first four dungeons.
Note that this quest itself is not required in order to do Guidance from Ages Past and ultimately obtain the Vow of Mineru, Sage of Spirit - the stormclouds' fog reduces visibility severely making it harder to reach Mineru's mask on Dragonhead Island, but do not prevent it. If Guidance from Ages Past is completed before the thunderhead which gives the Thunderhead Isles their name is dispelled, Secret of the Ring Ruins will complete as soon as this happens.
Walkthrough

Speak with Paya and Tauro beneath the Ring Ruin in Kakariko Village to begin the quest.

Use Ascend to get inside the ring ruin that is just above where Paya and Tauro. Inside the ruin, take a picture of the stone tablet. Show the picture to Tauro, Paya, and Calip.

Travel to the Popla Foothills Skyview Tower, where Calip can be found near the small campfire. He informs Link that Tauro has traveled southeast to the Dracozu Lake.

Travel to the Lake and Link will find a Note on the Table, from Tauro. Tauro mentions the rubble near the tent has led to a discovery and he asks to join him inside.

Enter the rubble with the light to find Tauro examining some ruins. He mentions a riddle, where Link will need to wear an electric garb, while offering a Zonai charge to the altar at the tail of the wide-mouthed forest serpent. In this case, the tail is the end of the Dracozu River.

Within the cave with Tauro, open the treasure chest to get the Charged Shirt, the first of three items in the Charged Set.

Along the river, there is another opening on the west side that has a boulder within the door opening. Beyond the boulders is a treasure chest that contains the Charged Trousers.

South of the river is another opening which Link will need to use a sword attack to slash the vines that block the entrance. Inside has a chest with the Charged Headdress.

At the very end of the river, just to the west, there is an opening that leads to an altar. Inside, Link needs to wear the complete Charged Set, including the Charged Shirt, Charged Trousers, and Charged Headdress. While wearing the Charged Set, drop a Zonai Charge onto the altar. This triggers a cut-scene, where lightning strikes the four pillars. This will cause the skies up ahead to clear, revealing islands in the sky.

Calip will appear back at the Popla Foothills Skyview Tower. Use the Skyview Tower to launch yourself up and fly to the southeast. Using Tulin's Power of Wind, glide over and land on the Thunderhead Isles.

Link can travel from island to island, but well to the east, at a much lower elevation, Link will come across the Dragonhead Island. Just north of the Joku-u Shrine, there are some vines that Link can chop down. Beyond the vines, Link can push open the door, but he needs at least 10 heart containers to do so.

The Zonai Relic will shine a green light down to the surface. This will complete the quest, but open the next main quest, Guidance from Ages Past.
Guidance from Ages Past
Overview
Link must retrieve the mask of Mineru, the Zonai Sage of Spirit, from Dragonhead Island in the Faron Grasslands Sky. From there, her voice & a green laser from the mask call him "Link, Zelda's Chosen Protector" and guide him through the Tobio's Hollow Chasm to the Construct Factory in the Faron Grasslands Depths. There, she has him place the mask in the head area of the mould for a huge construct, attaching to the torso already there. Next, she directs him to retrieve arms and legs for the construct from the nearby storehouses to complete it, so they can "speak face-to-face". With this done, she takes him to the Spirit Temple where her Secret Stone remains. After entering, she triggers an elevator to the basement, but they find it is covered in gloom and the Seized Construct - a vessel originally intended for Mineru's spirit, now possessed by Ganondorf's magic - blocks the way to the Secret Stone.
After they destroy the Seized Construct together, Mineru's spirit enters the secret stone. Talking to Link in astral form, from there she explains the original defeat of Ganondorf; and that, while dying in the aftermath, she was approached by Zelda with a plan for the Hylian princess to undergo draconification, sacrificing her sense of self to become the Light Dragon; with the intent to restore the Decayed Master Sword, sent back in time, so that it could be used to Destroy Ganondorf in the present day. While opposed, Mineru agreed to help. Before her body died, she used her power to separate her spirit and enter the Purah Pad, from where she guided Link to this point. She then makes the Vow of Mineru, Sage of Spirit and bonds the secret stone to her construct; allowing Link to call upon it for help at any time.
Requirements
The only true requirement is the paraglider, as well as 10 Heart Containers to open the door to Mineru's mask, as reaching Mineru's mask without obtaining it at all will not cause the quest to progress; clearing out the thunderstorm in the Thunderhead Isles is purely optional however. However, the Secret of the Ring Ruins quest is intended if not truly required to be completed first, and the Find the Fifth Sage is also intended to be active.
Walkthrough

As part of the Find the Fifth Sage, Link will begin the Secret of the Ring Ruins quest in Kakariko Village. This eventually leads Link to Dragonhead Island in the sky. Technically, Link does not need to complete the Secret of the Ring Ruins quest and can travel straight to Dragonhead Island.

On top of Dragonhead Island, Link can open the large door, as long as he has at least ten heart containers, which leads to Mineru's Mask. This will begin the Guidance from Ages Past quest.

Just down the steps from where Link finds the Mask, there is a Wing, Steering Stick, and Fan. Link can connect the three Zonai Devices and also attach the mask to it. From here, Link can glide off of Dragonhead Island down to the surface below.

Carry the mask to the statue that the green light is pointing at and it will open up, revealing an opening to an area down below. This leads to Tobio's Hollow Chasm. After placing the mask on the platform, the platform will begin to move, taking Link down into the Depths.

Grab the mask and carry it to where the green light is pointing. Use Ultrahand to place it in its place at the Construct Factory.

The voice of Mineru will task Link with traveling to the four storehouses in the area to find parts to construct a body.

After compiling all four body parts, Link will be able to take control and ride on top of Mineru's Construct. Mineru will task Link with heading southeast towards the Spirit Temple.

Upon arriving at the Spirit Temple, Link will need to defeat the Seized Construct. After doing so, Link can collect the secret stone of spirit atop the altar.

After acquiring the Vow of Mineru, Sage of Spirit, this will complete the quest. This will also begin the Trail of the Master Sword quest.
Trail of the Master Sword
Overview
Note: This quest is not required to retrieve the Master Sword. If Link already has the Master Sword when he is given the quest, it will complete immediately.
When Link and Mineru in her construct defeat the Seized Construct and retrieve her Secret Stone, she tells Link about how the Sages of the distant past fought the Demon King Ganondorf, and how they were only able to stop him through Rauru's sacrifice. She then tells him about how she herself was mortally wounded by gloom in the battle but not quite killed, and that Zelda came to her with the Decayed Master Sword - sent back in time to her - and told her of her intent to draconify herself - sacrificing her sense of self in the process - to restore it over the millennia until the present day. Mineru reluctantly agreed to help, and now wants Link to find the restored Master Sword. She points him toward the Great Deku Tree to find out more about where it could be.
Requirements
To activate the quest, the Guidance from Ages Past quest must be complete.
Walkthrough

When Link journeys to the Spirit Temple, and defeats the Seized Construct, he will be shown the Critical Decisions memory, which triggers the beginning of the Trail of the Master Sword quest.

The Great Deku Tree can be found within the Korok Forest, but the entrance is blocked off because of thick fog. Instead, Link will need to first enter the Depths from the Minshi Woods.

From the depths, Link will be able to see the massive fog from even beneath the Korok Forest. Link will need to travel to the northwest to reach the Korok Grove. Just near the Rikonasum Lightroot, there is an Ascend Point, which Link can use to travel back to the surface, arriving with the Korok Forest.

The Koroks, as well as the Great Deku Tree are seemingly frozen and will not communicate with Link. Within the Great Deku Tree's Navel, Link will discover the Deku Tree Chasm, which leads back down to the depths. Down below, there is a Gloom Spawn which must be defeated, causing Phantom Ganon to appear.

Speak with Great Deku Tree to complete the Trali of the Master Sword quest. This will immediately unlock the Recovering the Hero's Sword quest.
Recovering the Hero's Sword
Overview
Note: This quest is not required to retrieve the Master Sword. If Link already has the Master Sword when he is given the quest, it will complete immediately.
When Link arrives at the Lost Woods, he finds there is no way through. To enter Korok Forest, the only way in is through the Depths - he can Ascend through a column near in Korok Grove. When he does, he finds everything in the forest is statue-like, showing no signs of life. The cause can be found at the bottom of the Deku Tree Chasm - a Gloom Spawn and Phantom Ganon are keeping the forest immobile. When they are destroyed, Link can finally speak to the Great Deku Tree, who tells him he can sense the Master Sword in the Sky, but it is moving. He gives Link's Purah Pad the ability to track it down.
Once he finds it, embedded in the head of the Light Dragon, he can attempt to pull it, but will only succeed if he has 2 full wheels of stamina or more; if successful then in addition to regaining the sword itself, he has a vision of Zelda. In it, the princess, with the Decayed Master Sword clutched tightly to her chest, addresses Link directly, and wishes for him to defeat the Demon King using Zelda's strength through the regenerated Master Sword (who she refers to with feminine pronouns).
Requirements
Free Korok Forest of gloom by defeating Phantom Ganon in the base of the Deku Tree Chasm. 2 wheels (5 Stamina Vessels beyond the default value) of stamina to pull the Master Sword out.
Walkthrough

Link will first need to complete the Trail of the Master Sword quest, by defeating the Gloom Spawn and Phantom Ganon in the base of the Deku Tree Chasm. After doing so, he can speak with the Great Deku Tree to begin the quest.

The Master Sword can be found impaled onto the head of the Light Dragon, who flies around throughout Hyrule. After speaking with the Great Deku Tree, the Great Deku Tree will be able to sense the Master Sword and Link can then see where it is moving at all times.

Link can launch himself into the air, using one of the Skyview Towers, and then land right on top of the Light Dragon. Here, Link can walk up and pull out the Master Sword. However, it requires Link to have at least two full wheels of Stamina in order to do so.

Successfully pulling the Master Sword will uncover the final memory, Zelda's Wish, and it will complete the Recovering the Hero's Sword quest.
Destroy Ganondorf
Overview
Note: This quest is not required to reach the final boss. It can be accessed as soon as Link returns to Hyrule Kingdom from Great Sky Island.
Link must navigate a long series of corridors in the Depths beneath Hyrule Castle riddled with enemies, and upon nearing the bottom, his Sage Powers get disabled. This terminates in the same location seen in the opening cinematic and the final boss battle with Ganondorf.
Once Link jumps off the ledge at the Imprisoning Chamber and lands on the platform below, war breaks out against The Demon King's Army. For each of the Regional Phenomenon (and Guidance from Ages Past) that Link has completed, their respective Sage will arrive as a reinforcement shortly into the battle (and, if at least one reinforcement arrived, remove a single Bokoblin in a scripted event as the fight begins), and as a result, re-enable their sage powers. After the last Moblin falls, Dungeon bosses begin to get summoned, in the order of Colgera -> Marbled Gohma -> Mucktorok -> Queen Gibdo -> Seized Construct, and Link must fight them if he did not already do so in their respective dungeons (if he did, then the respective Sage deals with them for Link). And lastly, if the fixed Phantom Ganon encounter in Hyrule Castle's Sanctum was not defeated, then 2 waves of 5 Phantom Ganons each must be fought. Only after all these battles are over will the barrier shatter and a path to Ganondorf be made available.
The battle with Ganondorf has three phases. At the end of the second phase he eats his Secret Stone and becomes the Demon Dragon. The Light Dragon appears and assists Link for this aerial phase of the battle. Link must destroy four pods of eyes on the back of the Demon Dragon, then destroy the Secret Stone on its forehead. After this Ganondorf explodes in a column of light. A cinematic occurs in which ghost versions of Rauru and Sonia appear and assist Link, turning the Light Dragon back into Zelda, then disappear. Link falls through the air as the player resumes control and must dive to catch Zelda. The pair dives into a body of water, then Zelda awakens in a field of grass. She observes that Link is present holding the Master Sword, surmises that the Demon King is dead, and is surprised to find that she has reverted from her Dragon form. The Find Princess Zelda quest is marked as complete before the credits roll.
Requirements
The Destroy Ganondorf quest is given to Link by Purah at the Lookout Landing, but only after completing the Crisis at Hyrule Castle, the Find the Fifth Sage, and the Recovering the Hero's Sword main quests.

Care to do so?
This assumes that you have finished all four Regional Phenomena quests and Crisis at Hyrule Castle. If you haven't there will be additional work before facing Ganondorf as you'll need to finish the boss fights for each of those.

Drop down into Hyrule Castle Chasm. You can activate Camobatures Lightroot on the way down.

Traverse down to Gloom's Lair.

Head towards where the Like Likes are. Drop down, and climb up the two ledges with no gloom on them straight ahead, avoiding the Horriblins.

Drop down into the next room, avoiding or fighting some Keese and a Lynel. Ascend up the platform on the left side of the room.
-
Walk forward and fall down with the collapsing floor. Follow the light into the next room, and use Recall to ride one of the big stone chunks up.

Run past the bomb-able chunks of rock and take a left when you get to the fork, towards the three Ice Like Likes. Fight or dodge all of them.

There is more collapsible floor, or just jump down in this section. You will lose access to the sages at the bottom.

Run towards where there is a Moblin up on a ledge. Try to avoid hitting the floor, which will spawn a Gloom Spawn. Get up on the ledge, and take a left in front of the bomb-able wall.

Head down the tunnel, where there will be a Bokoblin and then a handful of Gibdo. Defeat or dodge them to continue.

Bomb/break open the blocked doorway and continue. This will drop you into the mural room from the opening of the game. Go right and bomb/break open the doorway to continue.

At the end of this tunnel is the Imprisoning Chamber. Dive down into Gloom's Lair. Follow the path (it's reasonably free of gloom and shouldn't be hard to spot) out. There is a ledge at the end that is a great place to drop a Travel Medallion if you want to go prep some more.

Fight The Demon King's Army with help from the sages. There are four waves, of Bokoblin, Lizalfos, Gibdo, and Moblin. After each section is cleared the next will spawn.

If missing Regional Phenomena, Find the Fifth Sage or the Phantom Ganon fight from Crisis at Hyrule Castle, you'll have to fight the bosses here. Otherwise the sages will handle them for you. They'll catch up with you during the Ganondorf fight.

Link will end up in a new tunnel, Gloom's Origin. Run to the end to start the fight.

Throughout the battle Link will take Gloom damage that eventually reduces his max hearts. Come prepared with plenty of Sundelion-based food.

The Master Sword will not run out of energy, and will be recharged if you used it up in the previous fights.

Critical to the first two phases of the fight: Ganondorf also knows how to do a Perfect Dodge, which makes just whaling on him with a weapon difficult, but not impossible.

Demon King Ganondorf, The Menace Unleashed. Just Ganondorf by himself right now. Using Flurry Rush here will make things go quickly.

Demon King Ganondorf, Master of the Secret Stone. Ganondorf now has...a lot of health and several phantom copies. The Sages will return to help you in this phase.

His dodging ability will become extra prominent, so if you're not good at activating a Flurry Rush, be patient and try and get in close when he switches weapons to do damage. This fight is possible without ever using any of Link's special fighting abilities, it just will take a little longer.

Halfway down his health bar Ganondorf will recall all the Phantom versions and use them to start launching gloom at you. There are two modes: it'll either launch and chase Link (run away), or spawn in a circle around Link (run out of the circle before it closes on him).

Demon Dragon Draconified Demon King . Ganondorf will swallow his sacred stone and become the Demon Dragon. The fight will move outside of the Depths and into the sky. Zelda (dragon form) will show up to help.

Ride Zelda's head up high, then drop down onto one of the four glowing spots on the Demon Dragon's back. Destroy it, then drop down onto Zelda's head to repeat. Avoid getting hit by the Demon Dragon's tail or its gloom projectiles.

The final target is on the Demon Dragon's head. Destroy it, then follow the on-screen prompt to strike the final blow.

Once Ganon is defeated, Rauru & Sonia's ghosts revert Zelda from her dragon form. Follow the prompts on-screen to dive after her (R), reach for her (A), and catch her (hold A). You'll fall into a pond and the final cutscene will play.
